The only correct answer to this is:
It doesn't matter.
Back in 1.0 and 2.0, arguably up to 2.1, it did matter because leveling still took a good while longer, making money was hard, and sometimes you needed good equipment for lower levels, which is where the GCs came in.
Nowadays, you should decide by a few, select points:
Do you like their glamour weapons/armor for Hunt/GC Seals?
Do your like their style/story/leaders
Your town preference. Do you want a short trip to the counter? Do Flames, do you prefer the Harbour Town feel of Limsa? Go with Maelstrom, etc.
That's really all there is to it. As for the lore reasons, the questline before you actually pick a GC is supposed to clue you in to who they are and what they do. Personally I chose Maelstrom 'cause Pirates. Unfortunately, they're a bit underutilized. Then again, anyone besides flames is.

Keep in mind you can always transfer though. The only thing you lose is time, cause you gotta grind back up the ranks with seals, but at level 60 that won't take long, what with unsynced runs and the ridiculous amount of seals you get for doing things. //i.imgur.com/2AHYtLi.gifv |
